For me a larger game is 2500 points or more. At these point costs I always have at least 1 mortis engine if not 2. You could also get other things to detract attention away from the corpse cart like vargheists or other such nasty units.
I almost always put one or two in a bunker and then I'll have another one on a corpse cart in larger games. It usually works since at that size I've got multiple juicier targets for any shooting or magic.
RAW you don't get re-rolls against an opponent with ASF even if they get ASL. The rules state that if you have ASF and are fighting someone with the same rule then no one gets re-rolls. Your opponent still has ASF even if he has ASL and so no re-rolls for you even though he strikes in initiative...

Until the faq comes out this will always be up for debate. Play it how you best see fit until then. That's really the only logical advice I can give you.

It's too many points anyway. You are only allowed 25% of your points for rares. This means at 2000 points you can't spend more than 500 points. 3 mortis engines are 660 points.

Flag of bloodkeep plus any magic resistance takes care of the lore of metal problem. If I take Bloodknights there's always a character in there with at the very least the obsidian trinket.

Are you supposed to be over 2500 points? If you were aiming for 2750 you still have 100 points left.
The only thing I would suggest here is making one of the necros master of the dead so you raise your skeletons beyond starting size. As they are now they won't last long at all in cc.
