It can be both imo depending on the unit. For weak units like zombies where you can easily loose 20 in one round and then loose 20 more to instability its a con imo. Thats 40per combat round which could mean loosing 80 in one game turn. Thats hard to raise back and your PD might be better used...
The thing I dislike about it is that it punishes you for using weak units like zombies and skeletons as they crumble so much. Hordes of weak troops should be what we are all about.
Ah yes as @Infernal Skull pointed out the Gutter Runners might also be shooting at long range which would be another -1 to hit and that would put them at 7+ to hit which negates their poison.
The person you are playing might not know the rules all that well or he might be trying to cheat you.

Ok so I guess the sniper guys are jezzail teams, which would mean that he most likely hits on 5+ to begin with and 4+ when you get close. He would the require 4+ to wound the Mortis Engine and you then have a 4+ regen. So to kill it in one round on average he would need 60 shots...

Yeah dread knight is ok. I hardly never use it as I don't think it's neccessary but it does have it's uses. If you're trying to make a vampire that is hard to hit i.e dreadknight + glittering scales.
Low price and some uses is ok but master strike which costs more and is complete crap is not.

Good job on the converting and making every unit your own. I really like that.
Now you said they are all WIP so maybe the painting should not be critiqued yet. Let's just say it needs some work still.

My favourite models are the zombies from Mantic. Use them as they are or mix with Mantic ghouls.
From GW I guess I would have to go with the corpse cart. With a few second places like black knights, Krell and wight king.

I also think that is a balance issue. If they made undead in such a way that they made sense then I think they would be very overpowered.

Just read the rule to him as written.
As najo says there is nothing in there that says the units can loose it early due to the engine being destroyed.
